Yao, who had just six points in Wednesday's 96-93 loss to the Los Angeles Lakers, played 16 minutes and was benched for the entire fourth quarter after shooting 1-9 in the field.
Rockets' leading scorer Steve Francis was silent too, with eight points, sitting and watching the team's bench players hanging on in the last 12 minutes after trailing at 79-61 at the end of the third quarter.
"I didn't play well. I feel frustrated," Yao said.
Tim Duncan proved his MVP quality with 25 points, 14 rebounds, eight assists and three blocks with Stephen Jackson leading the Spurs on scoring with 27 points. Jackson was 5-8 on 3-pointers.
The Spurs (51-20) had as much as 20-point lead at 65-45 with 7:30 minutes left in the third quarter after Jackson capped a 13-2 run with his second 3-pointer.
Cuttino Mobley led the Rockets (37-35) with 21 points and Maurice Taylor added 15 as the Rockets never took a lead throughout the game.
