Nomvethe, who jumped high in an attempt to head a cross by Quinton Fortune, accidentally banged the ball into the net with his right thigh.
Playing without star striker Zlatko Zahovic, who was expelled following a bust-up with coach Srecko Katanec, Slovenia missed a number of chances to level the score in this nervous but lackluster World Cup match in which the goalkeepers of both sides were more eye-catching.
